I am also working in the lab as a biochemist and I am trying to produce viral proteins in E.Coli I have question to you (because I dont know the field of modeling programs so well yet) Would it be possible to predict proteins interactions from their aminoacid sequences What I mean with this is that could it be possible to build a computer program which could give me predictions with which kind of proteins my protein could interact "in vivo" or "in vitro" conditions. I have read about CAD working stations where designer can "test " for example machine parts he has been designed in different conditions and he can also choose mixtures of metals he is going to use in manufacturing this machine part. Behind this CAD working station is running a big computer which has all data of metals, metalmixtures and their behavior in different conditions, and under different forces... This makes me wondering if there really exists same kind of "CAD" workingsation for molecular biologists and protein chemists. This could help in protein cell interaction studies and vaccine design and etc...If you understood my idea please answer to me...
